Ive been keeping fish since I was a kid, but never had a tank that large or with native cold-water species, always tropical or saltwater.

For ich, follow the treatment plan as you are doing then increase your cleaning schedule. Water changes, vacuum gravel, filter medium.

Healthy fish do not get ich easily so that tells me the fish have an underlying issue, usually tank cleanliness.

As for their food, the baitfish with ich, before you feed the larger aquarium fish, shock treatment the baitfish to get rid of all diseases. It's how petco and petsmart take care of their fish when they are imported. I believe you can shock treat the bag they are in, saving you from doing it in an extra tank.

I’ve never done a shock treatment on the baitfish. i will look into that.

the pump system contains about 500galons of extra water that is constantly moving through the system. It is hard lined to a water supply. When the “extra tank” gets low it is automatically filled. I am not sure how long it takes to turn over the whole system.
 
Couple things I use to do. Activated carbon filter, change frequently plus remove from tank and clean with boiling water. The little buggers still attach to everything on filter. If fish can survive at 82-83°, heat tank for at least 2 weeks. Increase O2 by adding more bubblers etc. Warmer water does not hold O2 as well for fish. I used PP and worked pretty good.

I’ve been trying to to keep up with my cleaning in the aquarium. Carl the catfish made an appearance today as I was cleaning! Perry the perch may get filleted soon if he doesn’t stop being an asshole to the other fish.
